Some uses:

-Team Ladders: I do this to play team ladders with both accounts.
-Non-Biased games: If you are anonymous, people won't scout you.
-Extra ladder runs: don't have to wait for games to expire
-Trolling: Hate it, but people use them for that
-Multiple clans: some people are in more than 1, this allows them to participate in their clan forums, etc
