Find the little man, if you put your mouse over it a line of text will appear: "Commander - Billy Walsh". If you lose your commander then you lose the game. However, they need to be taken out in one hit as their health regenerates after every order is complete.
As I see it, Commanders are great for early game expansion (don't cost any armies, can take 2's and 4's in standard settings) and when playing with an AI. Potentially saves you the hassle of having to chase down every last one of their armies, can just take out the commander. Of course, that assumes they aren't just hiding in the deepest depth of the AI territories that can only be reached by taking out the rest of their armies.
They do allow for some interesting seek-and-destroy scenarios though.
