Does the presence of a commander in a stack affect the behavior of these commands? My guess is no, but the official wiki page doesn't clarify it.

Also, my guess is the commander movement is determined only by the commander checkbox and not by any percentage move command. I haven't yet tested all relevant cases, can Fizzer please clarify the intended behavior?
