They count towards your stats. They are ranked and as such are treated just like any other typical game.

Long term, the ladder matches you with people closer to your skill level, so you will eventually get to 49-51% win rate in whatever category you are playing in, provided you aren't the best or worst player in that ladder.
I had a 71% win rate in 1v1 when I joined the ladder, and slowly dropped to 65% as I played better players. Had I continued playing longer, or when I go back, it'll begin moving down again.
