I know that real time games cannot be set for ladder.

However I observe that there are different frequency among players : some play everyday others come here every three days.

For now, the boot time is to 3 days. Would it be possible for the player to choose a shorter (or longer) boot time for the ladder's games ? For instance 1,2 or 5 days ?

Nope. Players are given 3 days and some of them WILL use 3 days.

that would hamper good matchmaking even though its a pretty good idea. For instance if two people got the same rating but both have opted for different boot time, then they wouldnt get matchmaked.

I think the problem is well-posed technically.

An idea would be that each player gives a list of boot times with priority that he can play (3 days boot time being forced to belong to that list) and then the algorithm would match two players with respect to their ratings and priority lists.
The point is not to play only with a player with the same boot time, but when two persons want to play with the same boot time different that 3 days then that would match (3 days would still be the standard).
